I had these same issues on my car, the dealer replaced the center tunnel/console under warranty. Problem was they hacked up the interior so bad, I didn't want the car when I got it back!
 
My GT had the console replaced in February of 2008 under warranty for the same bubbles. Mike at Sawgrass Ford in Ft. Lauderdale performed the replacement and the finished product was flawless..........white glove treatment and all. Problem is, the bubbles have returned!! I'm in the process of pursuing warranty replacement again.

The center tunnel is magnesium and was painted with the same silver paint as the remainder of the chassis; we have painted more than one that had less than stellar areas.

FYI; a new center tunnel is close to $4K with no electronic hardware.

Where do you get the silver paint or the formula to have some mixed?

As far as the coil covers are concerned, you can either do as Neilda suggested and replace them with the Ford Racing covers or have your blemished ones chromed. If you chrome them you can paint the letters to match your car.

This is a preparation or lack of problem.

For you to have two with similar issues is very odd as I have never seen this. I would be interested in seeing what the surface under the paint looks like. Are you sure they replaced it and did not simply spot paint it; I am highly suspect.

Regardless it can be painted as we have done many with no issues to correct scratches.
